I think this is procedure: they suspended their internal whatsis while the DoJ investigation was ongoing. Now that that's done, they can tie up loose ends.

State's internal process will determine whether any of them "security and administrative" consequences are warranted - either disciplining current employees, or putting some kind of negative mark in the file of past employees. Again, since Clinton was the actual boss, it hardly matters what her Permanent Record says, and she doesn't work there anymore so they can't really do anything to her. Even if they wanted to. Which they don't.
